If the destination folder is not there (it was probably deleted outside FBackup), it cannot be deleted.

That is a false positive, we contacted Microsoft about that.
We made a new release which is no longer detected as a virus.
Please install the new version 9.8.708.

If there were warnings while trying to delete the folders, it means they remained in destination since that moment.
If it was recently or with the current build, we should investigate the situation to see why the warnings appeared. Can you send us the backup log for that execution?

Normally, FBackup will use multiple criteria to determine which files were modified and needs to be backed up: Size, Date modified, Date created, Read-Only, Archived, Hidden, System.
If you want to customize them, you can do that only in our commercial edition: Backup4all.
