I have the same issue with Fbackup 5, except for the fact that I only receive 100 wanings ;)
My backup worked fine when using fabackup 4, but after having upgraded to 5.0, the backup fails everytime.
I have uploaded my latest backup logifle 13 October 2013, according to which the same occurs for some of the files: First the file is first found, then it is added - and then it is deleted by the backup:

[13-10-2013 15:45:47] Found file D:\xx.xls
[13-10-2013 16:01:46] Added file D:\xx.xls
[13-10-2013 16:02:01] Deleting file \\DISKSTATION\backup_nmn\D\xx.xls
[13-10-2013 16:11:44] Warning: File "\\DISKSTATION\backup_nmn\D\xx.xls" not found in backup, skipped.

As seen the backup deletes the files itself, and not very surprising, the final check fails. This is clearly a serious bug in the software. Version 4.8 worked fine!

I am having the same problem - Fbackup 5 finds, adds and then deletes the same set of files over and over. And of course this undercuts the effectiveness of the backup since the files are never backed up.

Any suggestions/timeline for a fix?

After update to build 240 my backups did not work anymore.
I did not get 1000 of notifications, but 1 for each job.
Example:
An notification pops up indicating: "Cannot create folder: "Y;\documenten". The system cannot find the path"
Drive letter Y: is a mapped network drive, which worked fine with the earlier version (128?)
Trying to create a new job: the mapped drive appears in the list and it selects correctly, then starting the backup I get the Notification.

I need to continue doing backups, so please give me my previous version back.
Where can I download an earlier version than build 240 ?
