Thanks for the insight; although I knew that Fbackup was just for data, I assumed it would pull what it needed from the C drive and either leave the system stuff alone, or overwrite it on a like for like basis.
I now know better.
I guess the follow on question is....Is there anything I can do to recoup my data?

Hi,
You can restore only the data files and folders without the system files.
To do that, open Restore Wizard (F7), select the "Choose/filter files and restore the latest version" and "Restore excluded and deleted files" option.
Press Next then uncheck the files and folders you don't want to restore.
Press Finish.
